The Joker creates a toxin that affects only fish, mutating them into Joker fish. Then, he targets innocent men who refuse to copyright his Joker fish. The Joker also captures Harvey Bullock, and Batman must rescue him to foil Joker's insane scheme. What's worse is that Negaduck is also lurking about, planning to use the Joker Fish toxin to poison his enemies and step in to take the reigns of Big Bad himself. Naturally, Pooh and his friends get involved to stop Negaduck while helping Batman in his efforts to defeat the Joker.
